## YOUR TASK
Perform a thorough analysis of transformation mode implementation and behavior:
1. Analyze transformation state management:
- Document how transformation mode is enabled
- Track how the mode flag is propagated
- Note any state persistence issues
- Check clone() interaction with mode
2. Review directive transformation:
- Map the transformation flow for Run directives
- Map the flow for Embed directives
- Check node replacement logic
- Verify transformed node storage
3. Analyze output generation:
- Check how OutputService handles transformed nodes
- Verify directive removal in output
- Note any remaining directive artifacts
- Check error handling during output
